They absolutely should, if not, you can probably run it in a VM shame box. I have a little windows set up on mine for some specialist apps. When games are installed via Proton on Linux, they usually are set up to mimic the file structure for windows.
I am running Arch with Hyprland, and I have not had any issues with games yet. I have not even tried Proton yet. Maybe it is because they are supported on Linux. I can not remember though.
Proton works just as well as native, so even if the saves are not compatible with the native version, you'll be able to copy the files into the proton structure.
