Having lived around both, any of the transit around NYC is noticably better than anything in/around Boston. Having transit at all is pretty nice but the highway going straight through Boston kind of messed up their subway system.
Honestly the NJ transit trains are pretty good for the US as long as you ignore the Atlantic City line (o7)
